A 5 de Abril de 1943, DB foi preso. Quase um ano ele passou na prisão de Tegel, ainda sobre condições relativamente favoráveis, podendo comunicar-se com os seus. Após o fracassado atentando de 20 de Julho de 1944, porém, sendo considerado envolvido, foi transferido para o cárcere das Gestapo. Em 1945 o levaram para o Campo de Concentração de Buchenwalde e as últimas horas passou em Floessenburg. Os aliados já vinham avançando sobre o território alemão. Poucos dias faltavam para que se abrissem todos os campos de concentração, quando, por especial decreto de Himmler, foram mortos todos aqueles que não deviam de maneira alguma sobreviver. Entre eles, Dietrich Bonhoeffer, que foi assassinado na madrugada do dia 9 de abril de 1945.
